I was told I wasn't able to change my pin through the automated system and I am concerned that this did not follow normal protocol.

We understand your concern and appreciate you checking with us first. It's always better to be safe!
We can confirm that the PIN number on your credit card can be changed through the automated system or with a representative. If for some reason you're unable to fully verify using the automated system, a representative can change it for you after we verify you. If we make this change for you by phone, we will ask what the new PIN number should be.
Before attempting to change your PIN again, please make sure that you're calling TD Card Services at 888-561-8861. Our representatives are available 24/7 to help.
